Fixed. Turns out the 'transitioncms' theme is a subtheme of the old, original 'transition' main site theme. This was not put into the platform originally as I thought I didn't need it.
So I've added it to git, added it to the makefile, and put it on the server.
Also commented the makefile a bit to be clear about the themes: https://github.com/transitionnetwork/transitionnetwork.org-d6.profile/blob/master/transitionnetwork.org-d6.make#L314

Can't work this out... *Something* is missing (CSS) but it all appears to be there. Very odd. will grab original from Quince and see if anything is different.
